Here, we present the genome annotation of 11 Manihot esculenta (cassava) cultivars retrieved from the NCBI genome database. We predicted gene models using the homology-based annotation tool GeMoMa, using Jatropha curcas and Hevea brasiliensis, both close relatives of cassava within the Euphorbiaceae, as reference gene models. This annotation resource was generated to support a comparative genomics investigation into the genetic basis of intraspecific pigmentation differences in cassava, with a particular focus on the MYB-bHLH-WD40 (MBW) regulatory complex controlling anthocyanin biosynthesis (R2R3-MYB and R3-MYB activators/repressors and their bHLH partners). This data publication contains the coding sequences, predicted polypeptide sequences, and structural annotations (GFF3) for each of the 11 cultivars.
